Yes this is an ongoing issue, it has to do with the Plugin and the way it was made. A lot of times if it says you got one, you did, it is just invisible. Next time try going immediately to the rare key box and with your next open inv slot, right click the crate and it works or will give you a common key instead. It is all still new and buggy.
