Im not completely sure, but I think you have to private your chests with a Sign to protect them.

No, not all chests are protected on Skygrid. They can easily be griefed by minecarts, I suggest using a lot of sponges around your base if you really want to be protected, perhaps obsidian below the chests.

Not if you have your claim protected by sponges.
